What is underneath Yellowstone is a magma chamber, not the Earth's core. The Earth's core is responsible for the magnetic field and the magma chamber under Yellowstone is responsible for super volcano eruptions.
Also, the magnetic field flipping will not cause any harm; it's not a disaster, but a super volcano is.
